It would be nice to be able to configure basic things like display font and size without tweaking the CSS, since I like my fonts zoomed to different levels depending on the resolution of the screen I'm using at the time. This is because markdown is a format not an executable language, I guess. There are virtually no configuration options - you have several built-in themes, which you can of course tweak (or add your own) by modifying the CSS directly. Or create your own scripts and plugins using the Extension API. It definitely feels like a work in progress. Customise the app with plugins, custom themes and multiple text editors (Rich Text or Markdown). The only other app I'm aware of that does this is FoldingText, so I'm very happy to see this. In my case, I just named mine all to end with '.mdwn.txt' and taught emacs' markdown-mode to activate for files matching this extension.
